is it ok to FTP the module folder to the addons directory ? we are on a linux vm and i know this kind of task is usually ran from shell....

Yes you can, but instead of doing a FTP I would use another tool for copying the modules to the addons folder. FTP has security flaws and nowadays there are other secure tools for copying files and directories, for instance SCP.
