If its checked, indicates that all payslips generated from here are refund payslips.

Is what the help indicates, I am not sure what exactly it means. I have created payslips both ways, with and without Credit note checked. I am not able to identify what exactly is the difference. If somebody can shed a light on this.

Its used for refunding the payments.

It means what it says.. i.e if you do a credit note check on the payslip then it means you are reversing the accounting entries than what you would be doing otherwise. You are not seeing the difference because you haven't linked your payroll to accounting (there is a checkbox in settings).
