We use Ponto to synchronize our bank accounts with Odoo v13 enterprise. Unfortunately there are sometimes transactions missing.

The transactions that are missing are every time different, so it is not one specific type of transactions. There are almost no settings for the bank synchronization so it is unlikely that there is something wrong in our settings.

Is this a common issue with Odoo v13 and Ponto?

I have infrequent missing items in my statements as well - and I use two different providers (not Ponto).   My suspicion is that the bank, itself, sometimes injects line items that are out-of-sequence and are simply missed by the sync.

It is not uncommon for me to have to manually create a statement item.
