First of all try to print out Sale Order or any base modules report and check weather logo is printed properly in that report. Please check your wkhtmltopdf version. 

Are you using odoo base header format? Have you done any customizations?

Make sure that you have added logo in document layout in general settings

for this go to General Settings-> Search for document layout, you will see this option

Once you clicked configure document layout, this will open below view

Here in this image field you can configure image, which you need to display in report

Please make sure the logo is updated in the company settings, and in the correct size. Did you have any customizations in the report template? if it has, Tries using the default report template and see if the logo prints out.
