I've realized I can set the income account for a product in the invoicing section and also in the product categories. Is there a difference between the two? If my income account for invoicing is different from my Product Category, would that cause a double entry? One in each account?

No any different both are same. Either you can set on product or on product category.. System always first check product income account then product category(only if haven't any account set on product)..
