We removed some of our addons from the addons directory. We see still the addons in the list of addons which comes from the database. How can we remove the deleted addons names from the database.

Before you delete your addons from addons directory, you must uninstall it first. After that you can directly delete it from addons list view/form view. After that you can delete your addons from addons directory.
If you have more than a db, you should do that for every db
You can simply delete the line in the list of modules. This is only allowed if the module is not installed!
