I couldn't find a way to reply on a specific "log Note" neither on a discuss message so the user wont be apple to get notified when other users take an action unless he visits the document page or the channel.
Also, is there a way to send all sales to a discuss dedicated channel sales automatically?, same for purchasing and other operations/processes?

If you tag someone while logging a note in the chatter (@whoever) they will be notified. If you use "Send message" all followers will be notified.
For Discuss, do you mean all your specific teams in various discuss channels? If so, yes, easily, you can add people in specific channels and set them to private. You can also have an Authorized Group which can be for example, the users you allow access to Sales. They will auto subscribe to that channel.

Julien's answer is a good one. LOG NOTE is a "passive" message that nobody will see until they visit the Document, UNLESS you use the @ function to notify them. In this case, they can reply.
