Is there a way to mass update the products Public Category with the value in the POS category?

I'd recommend doing it via CSV export/import.
Export your public categories along with ID, name, parent, etc. and export a sample set of POS categories so that you can see how it is structured.
This is the only way I know of to do this at this point in time.
