We are a paint merchant with a trade counter, ecommerce site, and a few delivery vans. When a sales order is picked and we cannot complete the whole order, we can adjust a line but it won't allow us to process an invoice, please advise?

I'm glad you're using Odoo for your business !
Would it be possible that you only have the "Sales" app install and not the "Invoicing" or "Accounting" app ? Odoo is a modular program and main business flows must be installed very easily by clicking "Install" in the integrated Apps application
