Export Products as (import-compatible export) with Name and Active field, Set Active Field as False to Archive products.

You could use the filters in the products to narrow only the ones you want to archive, and once you have all (or almost all) the products you want to archive (and no others) just select all items with fast select and then Action->Archive.
