Here are the details:

BoM looks like this:

• 1 Final Item is composed of
• 1 Raw Material Product
• .01 Box (i.e. 100 Final Items fit in a box which is then shipped out in a larger shipping box)

Let's say we have an order for 10k Final Items. We know that defects and errors happen, and therefore we increase the production quantity to 12,000 Final Items

When the MO comes in for 10,000 Final Items...We bump up the MO to 12,000, which increases the boxes to 120.

Note: we will never consume 120 box, because we will only ever fulfil 10,000 Final Items in 100 boxes.

When I go to click the 'produce' button, get the modal to confirm what I consumed. I can't change the amount of the boxes. How can I account for not using the boxes?

Should the boxes even be in the BoM?

FWIW, I will scrap the excess of the losts/damaged product to get us to a 10,000 shippable final product.
