I want to manage advance payment in odoo 9 accounting. This advance payment is based on a draft invoice. How can I do this advance payment against an invoice in the draft stage?

You can not make a payment on a draft invoice. You can create an invoice to get the total amount. Then create a Payment for that customer Accounting > Sales > Payments then post (Confirm) the payment. Later when you Validate the invoice you will see you can apply the payment you created earlier to that invoice.
