I would like to know if there is an app or a way to see what is missing to be able to product X quantity of a BOM with multi-level that are not phantom BOM.

This is, unfortunately not in standard, but I will send a feedback to the R&D team to evaluate including that in a future version.
That is one of the good questions it is so hard to track down all the bom material
