Good afternoon, in the case of using Multi-Company, can the CRM flow processes be different? How can they be configured so that they are different?

It can and can not.
It can differs a little bit by having different sales team for different companies, and therefore, the crm can have different kanban stages. 
However, where there are essentially different kind of business, I'd always customize something I called Line of business. Each line of business may have different process and even reside in the same company. Then we have to customize the CRM/Sale screen showing other fields/submodules depending on the LoB.
