I have default terms of 30 days with a 5% discount for payment within 10 days. Many of my customers mistakenly send checks for the full invoice amount instead of the discounted amount. I deposit the check, and issue a credit to their account. Upon posting of their next invoice, I apply the existing credit. But now their most recent invoice doesn't include the discount amount for my default terms. If I do it the other way, and post the invoice before I apply the credit, then the amount due won't reflect the amount due less the credit.

If they are not noticing that they can pay less on the first Invoice, they will most likely not notice they can pay less on the second Invoice, but if you are concerned about the discount for early payment not showing, perhaps this would work:
Do not apply any credits for them, just issue the credit and send it to them during payment of the first Invoice. Issue and send the second Invoice. If they can't figure out what is happening they will reach out.
It is common in B2B relationships to simply issue the Credit and let the Customer decide if and when to use it. For some of my clients, this is actually a source of revenue because in addition to not noticing the early payment discount policy, these same customers mysteriously don't notice the monthly statement you can send showing them they have unapplied credits.
They made the mistake, give them the chance to learn from it by making THEM deal with the impact (instead of creating extra work for you!).

I guess I should clarify... my desired outcome is that all invoices will show the original amount owed, any credits applied, and the amount owed if early payment in full is applied. I don't mind a few additional steps as long as they are easily repeatable.
