Using Odoo Online version 8, I am trying to find a way to pick the journal (Payment method) on the customer payment based on the payment method of the Sales Order.
For example, if my customer chose to pay with Paypal on Magento, then I want to use the Paypal payment method when I am registering the payment of the invoice. If he chose Wire transfer, then I want to use my bank account.
I tried with defaults and automated actions, no success.

How are you setting "the payment method of the Sales Order"? Do you have a customization?
It is set by the Magento connector.
OK. I read 'Odoo Online' and understood SAAS. Did you try a related field on the Invoice that points back to the Payment Method?
You read correctly. My customer is using Odoo Online/SaaS with the connector that doesn't require changes on the Odoo side. The connector only uses the Odoo web service.
