I have one database. I want to have multiple companies in this database. But curious of what happens when I have modules installed in the first company? Will that module all be available in the second and future companies? Is there a way to restrict modules from acting on Company #2 for example? Or having a module just work with one company?

Short answer is No. You can limit user access, but the modules will still be there.

Hi,

Company will be linked to user, if you take users form view, you can see the option to set the companies there. So once you install modules, you can set the permission inside users form view, whether the module has to be shown or not.

Suppose if you install sales and Purchase module and you have got two companies, company A and Company B with User 1 and User 2 respectively. Then if you need sales module for user 1(company A) and purchase for user 2(company B), you can assign the modules in users form.
