As this is done on the very beginning of the DB installation, and to avoid ugly monkey-patching, in Spain we are just replacing l10n_es module with ours giving more priority in the addons_path definition. At the end, you also need to act before creating the DB, and both modules are not compatible between then, so better to just replace it.

I did not test it yet.

Other option is declare your module with the same name than the original but declare first your repository in the addons-path then with that you module will be the correct l10n_XX instead the original one.
