If it could be usefulll....In spanish localization we have got account chart update module
Live chart of account can be updated from a modified account template. Maybe you could adapt for your own charts and it could be valid also for you

1. Uninstall the CoA module 
2. Go to accounting, open the chart of accounts and delete them.
3. Go back to settings and under the Actions/Configuration Wizards reset the accounting options.
4. Install the new CoA and reconfigure accounting.

I am having the same problem. What I have figured out so far unfortunately looks like there is no way to get rid of a once defined CoA.
I would be more then happy to learn that I am wrong
