your update hasn't finished. let it run until it's complete.

Just run the same command again and tail (sudo tail -f) your log file. Wait for it to get past the last module.

In order to update modules, I ran my server with the flag --update=all and it resulted in my menu bar including all "second level" menus. For instance, we have "Project" on the top bar, but also its sub-menus "Tasks", "Task Stages" and so on.

This is a total mess and makes it impossible to work on this instance.
