There should be a relation between the companies. One of the companies has to be the parent company of the others. I'm assuming you checked, in Access Rights - Usability, the Multi Companies option.

Check Settings --> General Settings and make sure Manage Multiple Companies is checked.

This should install additional modules (Warehouse, which you don't have installed) that you need to support multiple companies.
