If I send an email via Chatter to a Customer and they reply, the reply gets forwarded to followers BUT has "customer@email.com" in the FROM address field.

My Email Server (Amazon SES - Simple Email Service) considers this SPAM and is flagging ALL our outgoing emails.

How can I resolve this?

The following System Parameters can be used to modify this behavior:

mail.force.smtp.from can be created with a VALUE of which email to use instead.

OR

mail.dynamic.smtp.from can be created with a VALUE of which email to use instead IF the email does not come from the domain specified in mail.catchall.domain

Choose one or the other, do not create both mail.*.smtp.from System Parameters.

I think that the dynamic parameter is the best one, but what email do you suggest to put there? The mail catch all alias?
